  1. AliView is yet another alignment viewer and editor, but this is
  2. probably one of the fastest and most intuitive to use. Features:
  3. - fast and light-weight
  4. - simple navigation, mouse-wheel zoom out and zoom in
  5. - highlight consensus characters or characters deviating
  6. - edit sequences/alignment (manually)
  7. - align, add and align automatically with any aligner of your choice
  8. - align new sequences to existing or realign all
  9. - realign a selected block
  10. - realign nucleotides as translated amino-acids
  11. - delete vertical gaps
  12. - undo/redo
  13. - find degenerate primers in conserved regions in an alignment
  14. - open and save in FASTA, NEXUS, PHYLIP, CLUSTAL or MSF format
  15. - print (current view)
  16. - export whole alignment as an image file (png-format)
  17. - copy selection (as fasta-sequences or just characters)
  18. - paste sequences (as sequences or filenames)
  19. - add more sequences from file
  20. - merge two sequences - and calculate consensus
  21. - translate (view) nucleotide sequences as amino-acid sequences
  22. - save translated alignment
  23. - read / preserve Codonpos, Charset and Excludes (Nexus-specification)
  24. - change Codonpos for selected regions (Nexus-specification)
  25. - drag-drop/remove of sequences/files
  26. - move sequences to top/bottom with key-stroke
  27. - a simple "external interface" that lets you invoke other programs
  28. - search function that finds patterns across gaps and follows IUPAC
  29. - search multiple sequence names at once (stored in clipboard)
  30. - reverse complement/reverse/complement sequences or whole alignment
  31. - different color schemes
  32. - sort sequences by name
  33. - sort sequences by residue in selected column
